The camera goes down each one in turn from the crown while somebody watches the connection at the bottom, so every flue gets identified by what it physically reaches. Counting the openings on the roof tells you how many exist; it tells you nothing about what any of them serves.
Is a shared flue always a problem?
It depends entirely on what is sharing it. Two gas appliances of the right combined size on a correctly sized flue can be acceptable. An open fireplace sharing with a boiler is not, because the fireplace changes the pressure in the shaft every time somebody lights it.
